For skies, fpsbanana has many good tutorials. Weather... you can have rain? Is that what you mean? And your previous question of "where to put the commands" is still rather unclear for me.

I've tried to do a BeerBox with one full wall, and three half walls. The other halfs and the celling had SKY texture. It actually makes a LEAK. Why ? I checked out all corners and stuff to make sure to keep the beer in :DDDD

make sure you don't have any entities outside your map etc.

Pretty much what MdV said. If all the edges line up then the issue is a wayward entity. Can I suggest trying the pointfile? If you load it in Hammer (one of the dropdown menus) it will create a red line pointing from the nearest entity to the leak (not a direct line, it might bounce a few times on its way).
