Go to "Browse Textures" (or whatever it's called) and type 'sky' to find the sky texture.

Then make a roof on your map by using it (make sure there are no gaps between the walls and your skybox) and choose your sky texture by going to Map Properties.

I haven't used sourceSDK much so i'm not sure, but from what i know (about creating custom sky textures for 1.6) you gotta make like 5 .tga files with the same width/height and put some words next to the name,i think it was "bk,ft" and some others i can't remember atm :/ (google is yer friend :3)
